I am not sure about the eye problem doesn't sound like anything I have seen before. The red thing u are seeing in vent would most likely be worms. Most stock in your local fish stores are farm raised fish and are usually full of internal parasites. I have had good luck with (Jungle) brand medicated fish food for internal parasites. I think they still make this as I have had mine for a while. I crush it up into smaller granules as it's kinda large as packaged. Just follow the directions and it will go fine, I feed this to any fish I buy from a fish store when I put them in my quarantine tank. You might also check the post a couple below this one with the topic "How long should fish be quarantined" as it is a very good way to keep bad stuff from happening in you main/show tank. Never bring home a fish and put it right in with your main tank.

Edit. Nice job on finding the info on water parameters for mollies, a lot of people never find that out and big chain stores never tell you. Mollies can live in pure salt water especially the big sail fin one's so don't be afraid to use plenty of salt. That being said you didn't say what type of salt you are using, the best is the same as marine keepers use for making salt water.
